The kit contains three boxes. Box 1 is stored at room temperature, Box 2 is stored at -25°C to -15°C, and Box 3 is stored at 2°C to 8°C.
The index sequences are the same as TruSeq LT single index adapters, AD001–AD027. There are 16 default index adapters and eight alternate index adapters.

Libraries prepared using the TruSeq Nano DNA Library Prep for NeoPrep Kit can be stored at -25°C to -15°C for up to two months.
On NeoPrep, TruSeq Nano DNA library prep starts with genomic DNA, which is sheared using a Covaris focused-ultrasonicator and low-volume Covaris microTUBE-15 tubes. Sheared DNA is then concentrated and bound with magnetic beads to load onto the NeoPrep library card. Bead cleanup before loading is not necessary.
The protocol runs for 7.5 hours, including library prep, quantification, and normalization. The run does not need intervention once started and libraries can remain on the instrument for up to 3 days before collection.
Yes, a 'mixed' run can be performed. However, the insert size for each library is required to be input into the software to accurately calculate the quantification values. Note that the input amounts, shearing conditions, and upfront sample steps are different between the two insert sizes. The complete TruSeq Stranded mRNA protocol on NeoPrep results in 10 µl 10 nM library after the library droplet is collected from the library card, diluted in RSB, and separated from the oil.
